[O/S] All files in folder deleted when moving single file with WinSCP

I've been copying files from my Windows PC to my Debian 11 server using WinSCP. The data drive on the server is a 16TB Western Digital Elements USB HDD, which is encrypted with Veracrypt.

I'd created a folder on that drive (mounted as /media/16TB) with several subfolders and thousands of files in them, and I needed to move a 16GB file from the root of the drive to that folder, but when I did that with WinSCP it took ages and then started throwing up errors about other files and quotas, even though I haven't even got the quota tools installed, and when I looked at the folder after that all the files were gone, apart from the one that I was trying to move, and even that hadn't been created properly.

I ran testdisk which found all the missing folders and I copied them to another USB SSD, but the copies have no files in, so I'm trying photorec now, but I need to know what went wrong so that I can make sure it doesn't happen again, because moving a file to a folder shouldn't result in all the existing files in that folder being deleted.
